The big threats the Contingency have imo are the battleship class Euthanizers. The arc emitters those thing carry dish out eye watering damage that can't be dodged or absorbed with shields and armour. The best counter I can think of is a large number of ships with lots of hitpoints (I don't recommend using arc emitter battleships.Their weapons focus on armor damage (lots of plasma weapons) so you should stack some more shields and since they also use focused arc emitters you might want to consider putting 1 or 2 crystal plating on your battleships so they can take a few more hits of those.
