The thermostats restrict and control the amount of water around the cylinder head. If you run without thermostats the water is circulating too fast and doesn't allow the cylinder head to run at the proper temperature and doesn't allow the cooling water to take the heat from the engine. What you should have on the rectifier is 5 wires. 2 yellows, 2 reds, and a gray. (it is possible that you have 1 extra black wire, and if you do, it's a ground). The 2 yellows should go to the stator, the 2 reds tie together and go to the starter solenoid where the battery cable connects.
